It's like anything people learn - the difference between having to think about it and just doing it automatically. Here in the UK the majority of cars are stick-shift. Learning to control the clutch and gears is where all beginners have trouble, but once you've learned the technique it gets to a point where you don't even think about it and wonder why you ever found it hard.
Learning to play any instrument is the same. Listening to the first clip (foot tapping) it seemed like you'd got the bassline off pretty well when the notes were all you had to think about - it was pretty fast, fluid and timing wasn't bad at all.
How about trying simpler basslines when you're practicing rhythm? just pedalling on one string 4 or 8 to the bar maybe? Then ALL your focus will be on the timing.
You can still practice the basslines and satisfy your creative muse and eventually you can work the two together.
Maybe a simpler beat on the drum machine too? starting with a very metronomic 4 to the bar kick or snare.
Keep going - it'll come
